The defaults can be set by using the Define Datamode->Misc->Save Layout menu item, which will write an AFNI startup script. By default, if a file named .afni.startup_script exists in the directory in which you type the "afni" command, then the commands in that script are executed. (If no such file exists in the current directory, then if the file exists in your HOME directory, that will be used instead.) You can edit this file to see what it looks like. The file [afni.nimh.nih.gov] explains all the possible commands.

At the present time, there is no way to lock the Define Function control panel settings together. This would be complicated, in general. Would the threshold slider or p-value be locked? Would the color bars have to change together? What about the Func/Thr sub-brick menus? Or the AutoRange stuff? All of these would make sense under some circumstances and would be stupid under others. So there would have to be a sophisticated way to control such a locking feature.
