Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

I confused by what you mean by "shift in the scale." 3dFourier removes a trend in the data before filtering. I'd recommend returning the trend with the -retrend option, and then carry on with your analysis as before. If you don't, they either normalization method will lack a baseline to normalize to.
