1) How do I get manual for R0I stats?
Simply typing
3dROIstats -help should give you all the available options for the command.
2) We seem to be having a problem calculating percent signal change with our new version of AFNI (July's remake). The IRF calculations are the same, but are baseline determination (i.e. the denominator) based on the coefficients for the zero, first and second order terms provide totally different results, primarily because the first and second order coefficients seem to be totally different. Is there another way of calculating the baseline for % signal change?
Percent signal changes are usually calculated with
3dcalc. I don't really understand your problem with the baseline parameters, but, if you normalize (scale) the signal before you run 3dDeconvolve, you would not have to deal with baseline parameters, and things would be much tidier in the end.
