Sure. The simplest commands might be to use 3dcalc to
create a mask encompassing the individual masks, and then
run 3dmaskave. Assuming you want an anat threshold at 60,
and a functional threshold at 9.3:
3dcalc -a anat+orig -b func+orig -prefix both \
-expr 'step(a-60)*step(b-9.3)'
Note that if anat and func are already masks of 0 and 1, then
the -expr could be just 'a*b' or maybe 'and(a,b)'.

The fastest way would be to use this on the 3dmaskave
command line:
3dmaskave -mask '3dcalc(-a anat+orig -b func+orig -expr step(a-60)*step(b-9.3))' \
timeseries+orig
That would have the same effect, but you would not need to
create the extra mask dataset.
