The outlier warnings are only intended to make you LOOK at your time series data, to see if there are actually serious problems. I do not recommend that you just take the results of 3dToutcount and use those to censor the data in 3dDeconvolve!!! LOOK at your data, then make a judgment as to whether a given time point is bad.
