Hi Caitlin,

If you are talking about one subject moving during the scan,
it might be possible to do it with only 3dvolreg. Since that
movement is large, you might need to add the -twopass option
to align all of the EPI data to the beginning of your first run
(time point 2 or 3, say, and assuming that you collected the
anatomical data at the beginning).

I just don't see any mention of 3dvolreg in your posts, so maybe
you have not tried it with the -twopass option.

The HowTo #5 single subject script shows an example of this:
