AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

https://discuss.afni.nimh.nih.gov

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.

The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

Sincerely, AFNI HQ

Gang,

I have 3 Conditions and 14 subjects. Here's the command line I used

How many factors? 2

Availabe design types:

Type 1: Factorial (crossed) design AXB - both factors are fixed.

Type 2: Factorial (crossed) design AXB - both factors are random.

Type 3: Factorial (crossed) design AXB - factor A is fixed while B is random. If B is subject, it is
usually called 1-way design with A varying within subject. Notice: It is inappropriate to
run any constrasts including mean estimates and differences for factor B with this design type.

Choose design type (1, 2, 3, 4, 5): 3

Is the design balanced? (1 - Yes; 0 - No) 1

Label for No. 1 factor: Cond
How many levels does factor A (Cond) have? 3
Label for No. 1 level of factor A (Cond) is: Left
Label for No. 2 level of factor A (Cond) is: Center
Label for No. 3 level of factor A (Cond) is: Right

Label for No. 2 factor: subj
How many levels does factor B (subj) have? 14
Label for No. 1 level of factor B (subj) is: s1
...
Label for No. 14 level of factor B (subj) is: s14

Enter the sample size (number of observations) per cell: 1

Any covariate (concomitant variable)? (1 - Yes; 0 - No) 0

All input files are supposed to contain only one subbrik.

There should be totally 42 input files.
Correct? (1 - Yes; 0 - No) 1

Please provide input files.
(1) factor combination:
factor A (Cond) at level 1 (Left)
factor B (subj) at level 1 (s1)
at repeat 1
is: gz2_pc_30_decon_-1tr_tap+tlrc.BRIK
...
(42) factor combination:
factor A (Cond) at level 3 (Right)
factor B (subj) at level 14 (s14)
at repeat 1
is: gz17_pc_34_decon_-1tr_tap+tlrc.BRIK

Output file name (in bucket format): anova_L-C-R_tap

Any contrast test (1 - Yes, 0 - No)? 1

Now coding contrasts:

Each term in a contrast should have 2 character(s),
No. 1 character corresponds to the level of factor A (Cond),
No. 2 character corresponds to the level of factor B (subj),

Use 0 if a factor is collapsed.

If a factor level is smaller than 9, use its ordinal number;
If a factor level is bigger than 9, use a, b, c, ... (no capitals) for 10, 11, 12, ...

1st order contrasts have 1 factor(s) collapsed.

How many 1st-order contrasts? (0 if none) 3

Label for 1st order contrast No. 1 is: L-C
How many terms are involved? 2
Factor index for No. 1 term is (e.g., 10): 10
Corresponding coefficient (e.g., 1 or -1): 1
Factor index for No. 2 term is (e.g., 10): 20
Corresponding coefficient (e.g., 1 or -1): -1

Label for 1st order contrast No. 2 is: L-R
How many terms are involved? 2
Factor index for No. 1 term is (e.g., 10): 10
Corresponding coefficient (e.g., 1 or -1): 1
Factor index for No. 2 term is (e.g., 10): 30
Corresponding coefficient (e.g., 1 or -1): -1

Label for 1st order contrast No. 3 is: C-R
How many terms are involved? 2
Factor index for No. 1 term is (e.g., 10): 20
Corresponding coefficient (e.g., 1 or -1): 1
Factor index for No. 2 term is (e.g., 10): 30
Corresponding coefficient (e.g., 1 or -1): -1
Done with 2nd order contrast information.

2nd order contrasts have 0 factor(s) collapsed.

Notice: Contrasts for random factor are NOT feasible.

How many 2nd-order contrasts? (0 if none) 0
Done with 2nd order contrast information.

Total slices along Z axis: 60
Running analysis on slice:
