If you don't have to remove linear trend during pre-processing, then it is probably a good idea not doing it. As baseline + linear trend are not orthogonal to the regressors of interest, modeling them (and bandpass filtering in that matter) in advance is usually not the same as in the whole regression analysis as in 3dDeconvolve. Why do you want to remove the trend beforehand?
