Two different ways to provide stimulus input files for 3dDeconvolve. Other than coding with 1's and 0's (and -stim_nptr as Rick suggested), another option, instead of focusing on resampling, is that you can specify stimulus onset times (plus duration if applicable) as input for 3dDeconvolve (or waver). That way such a time offset would not be a real issue. Then depending on stimulus type (events or blocks), choose appropriate HRF modeling approach.
