I have one SPGR anatomical that I aligned using 3drotate and then within the AFNI GUI set the AC-PC markers and TLRC markers to generate the TLRC header file. I then used the header file with adwarp to spatially normalize my EPI scan.

My question is what is the program that is used by the GUI to generate the TLRC header file for the anatomical?

Also without using 3drotate to align the anatomical can 3dWarpDrive be used to normalize both the anatomical and EPI scans?
