No, 3dFDR does not change the original value at each voxel if it is outside a mask, instead when it is implemented with the FDR algorithm (see page 2 of 3dFDR manual
http://afni.nimh.nih.gov/pub/dist/doc/manual/3dFDR.pdf), those voxels are excluded (and not counted for correction in terms of total number of voxels N) from the process.
