I have a pulse sequence where the slices are 1.2mm thick and the spacing between slices is .6mm; meaning that each slice (except the edges) overlaps the two adjacent slices.

When I run to3d, I get an error; but have changed the AFNI_SLICE_SPACING_IS_GAP to be NO and it runs fine and the image looks okay.

However, it is unclear how the data is being processed.

Is to3d just setting the thickness to .6mm and stacking the slices OR is to3d averaging the overlapping slices in someway to get a better value at that particular location?

Any thoughts would be appreciated.
