As I understand it (and I could be wrong), FLIRT's coordinate system is what I would call 'LPI' -- that is
Left=-x, Posterior=-y, and Inferior=-z.
AFNI's is the same as DICOM: 'RAI' -- that is
Right=-x, Anterior=-y, and Inferior=-z.
So "3dWarp -fsl_matvec" negates the x and y components of the shift. It looks like you had to negate the y and z components of the shift to get the same result. I don't understand what is going on -- so no insight here.
