The way it works in 3dDeconvolve (and many other programs) is that the output datasets are created as "empty copies" of the input dataset, and then various attributes are changed to fit the needs of the program -- such as the filename prefix and the directory. But if you don't give a directory name specifically in the output filename, then the old directory name will be preserved.
