Hi Nate,
I would not call NIfTI a "first-class" file format. It is
sufficient for passing datasets between different packages,
but it is not as complete as the .BRIK and .HEAD format, nor
was it designed to be.
AFNI programs should be able to read and write NIfTI datasets
with no problems, assuming the datasets are proper.
There isn't really anything on the "todo" list, as far as
NIfTI support goes.
Is there some aspect you are worried or wondering about?
