3dDeconvolve creates regression matrices and their pseudo-inverses for each sub-case of the regression -- which is how it calculates the marginal F statistics for each stimulus class, for example. This large collection of matrices is probably where your memory is going.
You could try 3dREMLfit, which computes marginal statistics in a somewhat different fashion, which should be more memory efficient.
