AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

https://discuss.afni.nimh.nih.gov

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. Please note that these setup emails might initially go to spam folders (esp. for NIH users!), so please check those locations in the beginning.

The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

Sincerely, AFNI HQ

Dear all,

I have questions about "AlphaSim".

First, the law data voxels were 3.75X3.75X5.
In that case, is it possible to smooth the data with 3.75 or 4 mm FWHM (smaller value than the 5 mm)?

Or, when using the AlphaSim, is it possible to calculate a minimum cluster volume threshold with 3.75 or 4 mm instead of actually used FWHM (6 or 8 mm) value in the smoothing procedure?
I read an article that they used 6 mm FWHM and then calculate a connectivity radius and a minimum cluster volume threshold as 4 mm and voxel size X 4mm X 4mm X 4mm respectively.
Is it possible? As I understood, I have to calculate with the value that I used in the smoothing procedure, not the law data voxel size.

Second, is it different to use "-mask filename" option and "-nx 64 -ny 64 -nx 16 -dx 3.75 -dy 3.75 -dz 5" option in the "AlphaSim"?
If it's different, what do I have to use as a mask file when I normalized functional images and anatomic images into the Talairach template image?

Please let me know about these problems.
Thank you ahead.
