I have modified 3dDeconvolve (and a few other programs) to print out a warning message if the scaling to shorts loses a lot of precision in a lot of voxels. Perhaps you could download the latest version (tomorrow morning, when it will be recompiled for all platforms) and test it for me on your data to see if the program will give such warnings in your case.
