Hi Siamak,

The basic question is whether these voxels are actually in
the same location in space. Do the origins or extents (as
reported by 3dinfo) differ by 1mm on one side, or by 0.5mm
on each side (in each of the 3 directions)?

If you are not sure what I mean, please post the output of
3dinfo on each dataset.

If the voxels are in the same positions (meaning you just
need to add or remove one slice), then there will be no
resampling involved. Otherwise, there will.

In any case, 3dresample will work fine:

3dresample -master GOAL_GRID+orig -input SOURCE_GRID+orig \
-prefix SOURCE_AT_GOAL
