Hi Megan,

Being a NIfTI file doesn't actually imply much about whether
it would align to an ACPC dataset. The NIfTI dataset could
be in original, ACPC, Talairach or MNI coordinates.

What is the output of this command?

nifti_tool -disp_hdr -infiles ${subj}_Whitematter.nii | grep form_code
