FOV and alignment issues are separate. FOV defines the size of the box, but making the FOV (and resolutions) match would not align the volumes. You can try Daniel's suggestions, and see if they work for you.
Otherwise, you can first make the two volumes have the same FOV and the same resolution using 3dresample with the -master option and nearest neighbor interpolation if you want to minimize smoothing of the volume. Then you can use the script @SUMA_AlignToExperiment which handles aligning volumes of similar contrasts even if their FOVs differ. It has a few options to help it converge if the FOV are quite different or if the volumes are severely out of alignment.
