Sorry for the novice problem. I had tried "which 3dvolreg", and was mystified because my path seemed updated and correct. I think it was a matter of the difference between .bashrc and .bash_profile.

One additional question: I gather that the original epi file gets overwritten with the time-shifted and motion-corrected epis, but I figured there would be some note of the changes made in the history section of the header. Using 3dinfo on my epi dataset after the script has exited, I see no new additions to the final history--only in the aligned MPRAGE. Is this what I should expect to find? Would it be possible to incorporate history updates for all relevant image files in future versions of the script?
