I am also curious about the potential problems that could come up at applying the mask at different stages. In my current pipeline a gray matter mask is generated from the functional dataset after slice-timing correction and volume registration. However, for example I've performed scrubbing techniques on the fully preprocessed images and would like to apply the mask to that. Similar question, might it cause issues to introduce the mask at the end stage of pre-processing? Thank you!
