Using the align_epi_anat.py command I have a few questions as follows:

1) What does Afni do if I run this command without turning off -deoblique, -volreg, and -tshift (if I have already run these command separately)? Should it affect my results whether I turn them on or off?

2) The command creates 4 1D files:
anat_al_mat.aff12.1D
roiname_mat.aff12.1D
roiname_reg_mat.aff12.1D
roiname_tlrc_mat.aff12.1D

What do each of these files mean? In a text reader, they appear to have about 12 numbers roughly between values -10 and 10.
