I apologize in advance for a basic question.

In converting from DICOM to .BRIK files for functional imaging, I have been using the command:

to3d –prefix [filename].trega –time:tz [# of time-points][# of slices] [TR #] seq+z IM*

This works well when all the functional image files are in one directory, but does not work for longer runs when there are multiple directories containing the functional imaging files that have to be sequentially read.

Suggestions on an appropriate command to use from a maven would be most welcome and very appreciated.
