Dear AFNI Gods,

I was curious what warning messages about "handedness" from 3dAllineate mean and what information they are based off of. I ask because my lab has been wrestling with a potential "left-right" reversal problem for some time (we were unconvinced that left=right as advertised at the bottom of the image). After running scans on a phantom with a water-filled syringe to one side, we thought we had solved the problem: that both the anatomical and functional scans produced images where left did in fact equal right.

You can see why this error message, generated when aligning the functional to the anatomical images, bothers me.
