I apologize, I misread the first post. I should have opened a new post for my question as it is not strictly related to the original post (which I found in the MB while I was searching to see if somebody else had an issue similar to mine).
Also, I re-ran my codes and did some additional tests, and was not able to replicate this unexpected behavior.
I am not sure what happened and what could have changed the dimension of the matrix on those 6 cases, but it is more likely something on my end, not necessarily related to AFNI.
