I want to to run a one-way ANOVA (one factor with three levels -- comparing functional connectivity between three groups) and I struggle a bit with the syntax. Would it be something like
3dANOVA -levels 3
-dset1 merged_first_group.nii.gz
-dset2 merged_second_group.nii.gz
-dset3 merged_third_group.nii.gz

I have solved it. Was due to the fact that the brain extraction went wrong and reduced the fourth dimension from 260 to 1. I checked every step and found that out!

Hello,
I'm a beginner and I have a problem with 3dmaskave and I hope someone can help me. I want to extract time series from a ROI applied to the subject's functional image. I have a ROI mask a 4D functional file. When I use the following command:
3dmaskave -mask /path/roi.nii.gz /path/bold.nii.gz
I get a 1D file containing only one number (one time point). But I would like to

Just an update: tried to run the same but with the original oblique data and additional to the standard
+ WARNING: If you are performing spatial transformations on an oblique dset, such as /path/roi_sphere_30_21_18_flirt.nii.gz,or viewing/combining it with volumes of differing obliquity, you should consider running: 3dWarp -deoblique on this and other oblique datasets in the same session.

I am trying to run 3dfim+ to calculate a correlation map for a region of interest. I deobliqued the data (the functional and the ROI mask which was converted to the same functional space) with 3drefit -deoblique (because I was getting an error message about data being oblique).
