afni_resproc.py is pretty dated--I wrote it about 3 1/2 years ago when afni_proc.py didn't support all of the resting state options that it does now. Since then, all of the missing functionality has been added to afni_proc.py, while afni_restproc.py hasn't been updated in three years (and won't be in the future). I agree with Daniel—all of the methods you suggested should work fine, but ‘C’ may be the best.
You are correct—that one line change to your script should make all of the processing take place in MNI space. You may also want to add the –exec off flag so you can edit the script before running it. As for why there isn't a user facing option to select the template, well that&
