Hi Rick,

I was going to use AFNI_proc.py for preprocessing and run my own pair of 3dDeconvolve after. I want to keep the names because for some subjects, the LingRun (1 and 2) were done before the anatomical scan and for others after (the same is true for the ColorRun). I might also used AFNI_proc.py for the 3dDeconvole, but I am not sure how the script renames my runs, based on their original name. Also, I would like to use the same timing file for all subjects.

In 3dDeconvolve, I usually use the same timing file for everyone, but I change the order of the input files to match the timing file. So for example, if the timing file has the time for LingRun1, LingRun2, ColorRun1, and ColorRun2, the command line for 3dDeconvolve will include for all subjects this order, regardless of whether LingRun1 was acquired before or after the anatomical. I hope this makes sense.
