Yes, I believe the effects may be different between runs, and I would also like to include subjects with only partially usable data. On the one hand I could see including more subjects and anlyzing data separately being an advantage in estimating variance, but on the other hand including subjects who do not have full data sets or only have the minimum number of correct trials to analyze may result in poor estimation of effects.
