Could you please copy+paste the full afni_proc.py command that uber_subject.py would have made?
Also, can you please let us know what the output of "afni -ver" is on your system?
I will note that in general, we suggest that people build afni_proc.py commands from the Examples given here (probably looking in the range of #9-12, depending on whether you have task or resting state data, and whether you are using FreeSurfer in addition):

The "uber_subject.py" program is pretty old and doesn't have the full flexibility of the range of afni_proc.py options themselves.
