We are having a problem using 3dTshift and the -stim_nptr option of 3dDeconvolve. Our 3d+t datasets consist of 944 volumes (25 slices, acquired alt+z, TR 2000 msec). Our stimulus events occur at even multiples of 4 per TR. We have approached the process in the following order
1)to3d
2) 3dTshift -verbose -TR 2000ms -tzero 0.0 -prefix subj1_EP_tshift subj1_EP+orig.BRIK
3)3dvolreg - for motion corrected output 3d+t (plus registration parameters)
4) 3dDeconvolve (using -stim_nptr 4 for the stimulus events)
The problem is that 3dDeconvolve gives us the following error message:
"Must align all slices to 0 offset time, before using -stim_nptr option. See program 3dTshift. "
These input datasets ( the volume registered 3d+t datasets) have been processed with 3dTShift, and the slices should have been set to 0 offset time. There were no errors output from 3dTshift, and it seemed to run fine. Does using 3dvolreg AFTER 3dTshift cause this problem? Should we use 3dvolreg PRIOR to 3dTshift?
