My personal thought about time shifting before registration
is that in the case of 2dImReg, it shouldn't really matter.
But in the case of 3D, then it's better to time shift first.
In 2D, the entire image that you are rotating and/or shifting
was acquired at the same time. But if 3D alignment is done
before time shifting, then you are interpolating with data
that was acquired at different times, with adjacent slices
often being off by half a TR.
I'm sure others know more about this than I, though.
