Hi Ricky,

3drotate is a program to rotate volumes, on a good day, in whichever way you tell it to. It is used a times to align volumes together per a pre-computed transform.
However, for registering time series, what you need is either 3dvolreg or 3dwarpdrive (for 12 parameter affine transformations). The output of 3dvolreg is motion corrected already. The 1D file is a record of the motion in the time series, the motion that has already been corrected.
