In your case the stimuli are not TR-synchronized. If you trust some standardized function as your impulse response function (i.e., gamma variate), you can run waver with its -tstim option to generate regressors for -stim_file option in 3dDeconvovle. The input file for waver in this case has to be in real time, not coded in 0's and 1's.

If you are interested in generating your own impulse response function, you can do so with a slightly complicated procedure. The basic idea is that you can model the impulse response function with a set of basis functions (such as tent function) in waver, and then run regression on the convolved basis functions. Refer to the classnote at [afni.nimh.nih.gov] for more details.
