The conversion from image sequences to MPEG-1 uses the external program mpeg_encode, which is compiled in the AFNI binaries. I wonder if you have another version of this program in your path, ahead of AFNI's copy? This seems unlikely, though, but could be tested with the command which mpeg_encode.

The conversion to both animated GIF and MPEG use the same code to create internally the images to be video-ed. For A-gif, then these images are written as PPM files and filtered through program ppmtogif to create individual GIF files, then these are run through gifsicle or whirlgif to create the final A-gif file. For MPEG, the individual images are directly written out as PPM files, then mpeg_encode is run over them. It is quite hard to see how this process is failing without being able to duplicate the error. It works on RH9 and OSX10.3 here.

The code for these animations hasn't changed in any real way for quite some time now. I have no idea how to fix your problem.
