Sure, if you just want to get the surface into AFNI, that
is a great way to go.
Note that when supplying the surface via -surf_xyz_1D,
you do not need the -surf_A and -surf_B options (I should
probably have 3dSurf2Vol complain for that...).
So apparently you are having an orientation problem. The
defaut is for 3dSurf2Vol to assume that xyz coordinates
are in RAI (DICOM) orientation. Your coordinates must be
different.
Option 1: *IF* your SurfVol_Alnd_Exp+orig dataset has the
same orientation as your surface points, then you can just
add the option '-sxyz_orient_as_gpar' to your 3dSurf2Vol
command. Try this and see.
Option 2: You will have to figure out exactly what orientation
your surface coordinates are in, and then we can easily
manipulate your 1D file to either put it in DICOM orientation,
or that of your -grid_parent dataset.
So remove the -surf options, and add the -sxyz_orient_as_gpar
option, and see how that goes. If it doesn't align correctly, we
can do more pondering.
