In general, it seems fine if you are happy with the results. However if you feel the correction is too severe, there are a couple of ways to get some relief:

(1) A mask will definitely help;

(2) A shorter connectivity radius will also penalize less. In your case of 3.125X3.125X6 mm^3, you can also use 7.5 mm (diagonal of the voxel), 6.1 mm (longest dimension among the 3), or even 4.5 mm (in-plane diagonal), which might be more lenient.
