The way to code stimulus files depends on two issues:

(1) How are you going to model the BOLD response of each stimulus?
(2) Which option are you going to use in 3dDeconvolve or waver?

For example, for -input in waver, and deconvolution with -stim_file in 3dDeconvolve, put 1's for all TR's a stimulus covers.

For option -tstim in waver or -stim_times in 3dDeconvolve, provide the onset times of a condition (real time relative to the beginning of the scanning, not 1's) . Duraton of each condition is specified separately (check the usage of waver) or through your model selection in the option of 3dDeconvolve.
