I was under the impression that the IRFs for specific conditions are computed independently of each other?

This impression is NOT true. Multiple linear regression will figure out the best fit of the model (weighted sums of columns) to the data. Unless the columns are mutually orthogonal, a 1 column regression will not give the same weight for its basis function as a multi-column regression.
