AFNI Message Board

As far as the issues of getting the data into AFNI correctly, there are several environmental variables that AFNI can use in combination with Analyze files. They are mentioned here:

Try

setenv AFNI_ANALYZE_AUTOCENTER YES

The warning messages can probably avoided by

setenv AFNI_ANALYZE_ORIGINATOR NO

You can also copy the Analyze files to AFNI format with the 3dcopy command.

You might want to convert at the Bruker to DICOM format instead with their Export manager in the Paravision software.

There is also our 3T_toafni program, but I don't know if that will work with your particular Bruker scanner and Paravision software.
