Hi Aparna,
When using Dimon to create the GERT_Reco script, Dimon will
only be used for providing the timing info and the order of
the files via the '-@' part of the to3d command in GERT_Reco.
So if it creates the proper order for the files, then you can
edit the GERT_Reco script to fix the timing information. For
instance, your script read:
to3d -prefix ${OutPrefix}_run_012 \
-time:zt 22 1 9.0sec alt+z \
-@ < dimon.files.run.012
If you actually have 22 volumes here (is that the case?),
then you could change the command to (change 1 to 22):
to3d -prefix ${OutPrefix}_run_012 \
-time:zt 22 22 9.0sec alt+z \
-@ < dimon.files.run.012
and all would be well. This assumes Dimon sorts the
input files correctly. If that seems to be the case to you,
great. But I have never tested it on mosaic images...
