Yes, they should be if each run of data was scaled properly and separately before running 3dDeconvolve. One way to check is whether the baseline constant of each run is around 100 or 1 (depending on the scaling).

Yes, you can further smooth the percent signal changes out of 3dDeconvolve as much as you like, but keep in mind that spatial filtering increases SNR and normality of the data at the cost of reduced spatial resolution and specificity.
