AFNI Message Board

Dear AFNI users-

We are very pleased to announce that the new AFNI Message Board framework is up! Please join us at:

Existing user accounts have been migrated, so returning users can login by requesting a password reset. New users can create accounts, as well, through a standard account creation process. The current Message Board discussion threads have been migrated to the new framework. The current Message Board will remain visible, but read-only, for a little while.

That document is several years old, but it can be more easily done using the later suggestions at the end of the document, namely using 3dAutomask to generate a mask for the brain or the newer program, 3dSkullstrip. Using the automask in a 3dcalc command, you can mask the dataset. There's an example of the 3dcalc command to use on that page.
