I'm trying to align my functional images to my anatomical images... I'm noting that most automatic attempts seem to put the functional image a couple mm inferior from where it should be (at least, that how it looks to me). I'm presuming this is probably some sort of compensation for the "lack of brain" in the inferior frontal/temporal areas of the functional images (stemming from the susceptibility drop outs).

Any suggestions on how to "prod" 3dAllineate/WarpDrive/ to line up "properly"?

I realize this is a bit of a vague question.
