Hi Alessandra,
You would use the same one that you input to AlphaSim (not one
that is output). If your input p-value is 0.001, and it happens
to correspond to a corrected p-value of 0.05 for clusters of at
least 17 voxels, say, then you would apply that clustering (using
3dmerge) to create a clustered/thresholded dataset.
In afni you would still set the threshold at p=0.001. But since
you can now view clustered data, that would correspond to a
corrected p of 0.05.
Note that the latest version of afni has a great new interactive
clustering feature, including flashing clusters on and off, to
see which voxels belong to each cluster. That comes as part of
the report feature.
