One more follow-up question. When we run align_epi_anat.py with our epi datasets using the following command, the aligned version of the brain seems to be "compressed" or "shrunk" in size. Its a considerable enough difference that I'm wondering if there is some option that I need to specify to prevent this from happening. Perhaps I should upload some data?
