I am getting set to use align_epi_anat.py. I noticed that it uses slice timing correction as a default for EPI data, prior to motion correction with 3dvolreg.
I looked around some, and I was not able to find a strong justification for this approach over alternatives:
- not doing correction
- applying the slice timing correction after motion correction
It makes sense to me intuitively that the slice correction first would be a better plan, because error is introduced after the interpolation from motion correction. But then again, the same argument might work in reverse - error is added when you interpolate the slice timing correction, which is then propagated further when interpolating the motion correction.
Has anyone carefully worked out the details of this mess?
