Either the to3d function or the AFNItoANALYZE function is re-orienting the brains. I am trying to take ROIs drawn in afni and import them to spm, but their orientation is different. When I take an spm ANALYZE file, transform it to a BRIK/HEAD file, and then transform it back, it is in a different orientation than it originally was. Do you know which function is doing this and how to fix it? If it was the to3d function, do you know how the brain was re-oriented? I already drew the ROIs, so if the to3d function is the one that re-orients, I will need to undo do this when I transform back to ANALYZE.
